We should devise a new method or a practise where we can define a place or several places with corresponding Wikidata values. In the Norwegian mapping authority map upload we added ordinary Wikidata links (with English titles) to the location slot. The Wikidata slot was not used, because it only links one value.

The template could fairly easy be modified to support multiple locations (wikidata or otherwise) via the same parameter (afterwards they would need to be / separated if I remember correctly). (note to self: see occupation and nationality in Template:Creator)
But I'm not sure I understand when a map would display multiple locations though.
Showing multiple locations is more of a rule than an exception. You would list villages, for example. Or the map intersects several regions etc. I am agnostic to what the solution is (at least for now) but if you foresee how it will be easier to take advantage of the data for Wikidata later on, that should be the choice.
