It would be handy to have a toggle-able click-through feature for the window. So that if I have an overlay up while working, I can click through the window to what's underneath (makes the most sense when combined with an opacity setting).

Due to limitations of Chrome Apps this is not available. Will be when Flobro will run as stand-alone app when #6 is picked up. Although that does mean that this feature won't be available for ChromeOS.
