I'm not sure what caused this. The output PDF by MakieTeX+CairoMakie sometimes is not an exact copy of a input PDF.

Do you have a visual example handy? Not sure what you mean by "wrong" here - it could be a rasterization error, or something in Poppler.

Also, is this also the case in GLMakie?

Please see this output, viewed in Adobe Reader.
The source PDF from GraphViz is correct.
