We can do this both ways.
If we convert normal moodle links to webservice links in descriptions, we can use these links to reconstruct the structure of the moodle course file structure. Because some courses only use description and pages to navigate between all the different parts of a course. Also we can use the webservice links to download content, instead of using cookies.
We can also convert webservice links to normal links, so that we can use these links in Notifications (A logged in user can use these links to access new content directly on moodle).
